The PhD Research Proposal I Never Carried Out
The hardest document in my doctoral application was the research proposal. It cost me more time and more anxiety than the recommendation letters, the transcripts, the language certificate and the entrance exam presentation combined. My first draft came back from my supervisor as too ambitious to be realistic, and I rebuilt it more or less from scratch — that whole ordeal is its own story.
Then I was admitted, I started the doctorate, and I never carried out a single line of it.
Not a reduced version. Not a modified version. The research I actually spent three years on, published three papers on, and defended twice had essentially nothing to do with the document that got me in.
It took me a long time to stop finding that troubling, and rather longer to understand that it is closer to normal than to failure.
What a Proposal Is Actually For
Here is the reframe I wish someone had given me in 2021.
A doctoral research proposal is not a plan you are agreeing to execute. It is an admissions artifact. Its job is to demonstrate that you can identify a problem worth attacking, situate it in existing literature, propose a method that could plausibly address it, and estimate what it would take. It is evidence that you can think like a researcher.
That is a completely different thing from a work order.
Read it that way and my supervisor’s response to my first draft stops looking like a rejection and starts looking like the most useful lesson in the entire application. What he was telling me was not “this is the wrong topic.” It was: this plan is not feasible, and part of being a researcher is knowing the difference. Learning to estimate feasibility — what three years and one person and one lab’s equipment can actually produce — was worth more than the specific topic I was estimating it for.
The topic was disposable. The judgment was not.
Same Lab, Same Supervisor, Different Everything Else
I started in April 2022, and the continuity was real: I had chosen to stay in the same lab, with the same supervisor, straight after finishing my Master’s the month before.
Underneath that continuity, almost everything changed. My Master’s was in Applied Physics; the doctorate was in Materials Science & Engineering, a joint programme between the University of Tsukuba and NIMS. And the research subject was not a continuation of my Master’s work.
Meanwhile — and this is the part that felt strangest at the time — I spent much of early 2022 finishing the paper from my Master’s research: drafting it, running extra experiments to shore up the weaker arguments, then building simulations to show the measurements agreed with both the numerical and the analytical models. It was my first-ever publication and my first as first author, and it came out while I was several months into a doctorate about something else.
So the first stretch of my PhD had me publishing my past and searching for my future at the same time, with a research proposal in a drawer that described neither. (That Master’s-based paper later turned out not to count toward the doctoral publication requirement, which is a separate and more painful story.)
The Real Topic Showed Up in December, by Accident
My actual doctoral topic did not come from planning. It came from a scramble.
In the days before my first seminar as a doctoral student, in December 2022, I stumbled into a method for measuring thermal conductivity and the thermo-optic coefficient at the same time — by heating a transparent substrate with a laser and reading what happened. The story of that week belongs to that seminar, so I won’t retell it here.
What matters for this post is what it became. That accidental method turned into quantitative phase microscopy as my central technique, and quantitative phase microscopy became the doctorate: three first-author papers between 2023 and 2025, and the dissertation that tied them together.
Eight months in, my real thesis topic arrived as a lucky observation, and the plan I had been admitted on was never mentioned again.
What Did Carry Over
I want to be careful not to overstate the discontinuity, because there was a thread — just not the one on paper.
My undergraduate thesis at ITB was on photothermal heating in gold nanoparticles. My Master’s paper was on a material engineered to absorb light and turn it into heat. My doctorate measured how heat moves through materials and what it does to their optical properties. Different programmes, different methods, different equipment — and underneath all of them, the same preoccupation with heat.
So the proposal was abandoned; the direction wasn’t. That distinction is the useful one. Nobody’s research trajectory is random, but very few people’s follow the document they submitted to get in.
If You’re Writing One Right Now
Four things I’d say to anyone drafting a doctoral proposal:
- Write it seriously. It is being read as evidence of how you think, and a lazy proposal fails on exactly those grounds. “It probably won’t survive contact with the lab” is not permission to phone it in.
- Take the feasibility criticism, not the topic criticism, to heart. If a supervisor says your plan is unrealistic, the transferable skill is in the unrealistic part. That judgment will still be useful when the topic is long gone.
- Don’t over-invest emotionally in the specific project. If you spend the application convinced this exact question is your life’s work, the pivot will feel like losing something. It isn’t. It’s the process working.
- Expect your real topic to arrive from the bench, not the document. Mine turned up in a panic, days before a deadline, in the middle of the first year. That is not an unusual origin story for a thesis — it just doesn’t get written down very often.
The proposal got me through the door. What I did once I was inside was a different question entirely, and I only got to answer it because I had written something good enough to be let in.
One Caveat
Programmes differ enormously in how tightly they bind you to your proposal. Mine — a joint University of Tsukuba–NIMS doctorate in Materials Science & Engineering, 2022–2025 — left plenty of room to change direction, and my supervisor supported the change. Some programmes, funders and scholarships are far more prescriptive, and in those cases the proposal really is closer to a commitment. Before you assume you can pivot, find out which kind you are in.
